I think MI5 is internal security within the UK boundries and MI6 deals with military issues outside the UK

MI5 looks after homeland security (i.e. internal threats) - it can be compared to the FBI in America - and reports in to the home office.

MI6 looks after external threats and intelligence (i.e. from outside the UK) and reports in to the foreign office.

MI6 is generally regarded as the more prestigious body.
