Absolutely the best way is to go out and shoot some clouds yourself (then you will have control over the direction and angle of light to match your shot).

Use masking and layers to replace the existing sky (if you are using a rendering program to produce the foreground, make the area where you will want the sky a distinctive, replaceable tone or save it to the Alpha channel, if that is available to you.

Failing your own sky shots, look on the web for suitable images.

A third way is to use a specialised cloud generator software (though what I could find that looked interesting was Linux-based). There is a program called Terragen which has some quite excellent cloud-generating. It is mainly a landcape renderer but of course your landscape can be mostly - or all - sky!

It looks to me like it's just the Clouds filter found under "Filters" -> "Render".
