Maus: Art Spiegelman's telling of personal history of Nazi holocaust, with cats and mice.
Watchmen: Alan Moore's deconstruction of the superhero genre, written with novelistic complexity
The Dark Knight Returns: Frank Miller revitalizes and darkens the superhero genre in general and the Batman in specific. Vastly influential in mainstream comics, movies and indy comics.
There are other candidates, from Jimmy Corrigan to Perseopolis to any of the American Splendor. And the whole genre of comics stretches too widely to narrow down to a best, from the early Superman and X-Men to Jack Kirby to R. Crumb and even including Tintin.
New addition: it was just announced that Gene Luen Yang's "American Born Chinese" has become the first graphic novel to be nominated for a National Book Award. I haven't read this, but perhaps you'd be interested.

Maus -- Art Spiegelman's graphic novel of the Nazi occupation of Europe and the Holocaust, with the Nazis represented as cats and the Jews as mice. It actually won a Pulitzer, unheard of for a graphic novel.
Also like Milo Menara's "Click" series, if you're into erotica.

Marvel Comics "Secret Wars" series in the 80's. Awesome storyline, average graphics for its time.
Did so well that they tried Secret Wars II the next year. Awful.

I have limited knowledge in this area, but my personal opinion would be The Dark Knight. It's the reinvention of Batman, came out in the early 90's I believe.
