Should the smooth side of the key be facing up or down when inserting it into the keyhole? I think my dad use to put our door locks upside down.

Flat side down is traditional, but either way is okay. A matter of personal preference.

Functionally speaking, the notches on your key should be up. This way dust and debris has less of a chance of getting into the pins in the cylinder. As mentioned in prior answer some knobs come "handed", but can be changed. Some easily, some not.

It depends on the knob and the handedness of the door. Many knobs nowadays are univesal, in that they can be mounted on either right- or left-hand doors. The smooth side will be down if mounted one way, or the up if the other.

"Most" door knobs are installed so you insert the key with the smooth side "up". With it the other way, it considered "up side down".
