I've currently Windows 2000 on my system but prior to that i've installed windows 2000server. And i formatted my system to remove windows 2000 server. But when my system boots, it gives me both the options i.e.,windows 2000 and windows 2000 server ,even though 2000 server is not there.

I want to remove that windows 2000 server option, can somebody help me in that.

Yep,. Sure can.

Go to start
Settings
Control Panel
System
Advanced
Under Start up and Recovery, choose settings

Under system Startup, click edit,
and remove the line you need to.

Look in the root of the C drive for the hidden file boot.ini. Open it with notepad, and you will see a menu for choosing the different versions of Windows. Remove the line for Server from the file.

(If you are not familiar with doing this, you may want to back up the file before you make changes)
