The Internet is taking readers and advertising away from print magazines. Which magazines are bucking the trend, either by producing great websites that are making money or by doing smart things in print to retain their readers and revenue?

The best magazines are using the power of the internet to attract people to buy their print products, so it's not true to say that ALL magazines are losing readers to the internet. Yes, the majority probably are but not all by any means.
Some are charging for specific content that is exclusive to their websites, which is another source of revenue. The key is to be innovative.

I'm not sure about the financial side of the equation but I can give you an indication of which publications might be drawing bigger crowds online....

Check out www.alexa.com - they have a search engine that reports the relative popularity of most sites on the internet.

You can use it to look up popular print magazines - click on "traffic details" to view the reports about their relative traffic and popularity.
