If you mean internal flights within India then you can book online at the following sites:
www.spicejet.com
www.airdeccan.net
www.indianairlines.in
www.flykingfisher.com
www.jetairways.com
www.airsahara.net
Note that most of them have 2 categories of fares - one for Indian residents (priced in rupees), and one for foreign nationals (in US dollars). I've done it with Indian Airlines and Air Deccan and it worked smoothly - got my e-ticket within minutes. Spice jet are the cheapest but their site is very very slow!

One of the first places I usually look is www.skyscanner.net. While you can't actually book through this website, it allows you to run searches for flights and gives you results from various airlines, mostly the budget airlines, and links through to the website of the airline where you can book the tickets.

www.lastminute.com is another good website for finding flights and seems to cover quite a broad range of airlines.

Otherwise, you can search prices and book directly from websites of budget airlines like Easyjet and Ryanir.
