Many companies have a policy against this. Also, it can cause people to resent the employee because she will seem--whether or not its true--to get special treatment. I don't think it's morally wrong, but it will cause things to become MUCH more difficult.

Be wrong what do you mean?
If you are meaning professionally, then yes it can cause alot of problems with staff and other emplpoyees as there would be perceived favouritism and if the assisstant need to reprehmand their employee/partner it would cause conflict of interest.

while some other employees may think that the other is getting special treatment, no it is not wrong unless they were married. They are still human & able to date whom ever they choose.
