December people have lots of bounenkai or end of year parties at izakayas.
From about December 28 to about Jan 3rd, most places are closed. Convenience stores are open. ATMs run out of cash, so there is a rush of people withdrawing cash from ATMs around the last 2 weeks of December. Tokyo becomes quite empty, as people are returning to their hometowns.

As for sight seeing, there are usually huge displays of Christmas trees and lights.
Here is a list of places that I can remember from last year
Roppongi Hills
Takashimaya Times Square (Shinjuku)
Tokyo Millionario (Tokyo eki - Otemachi)

The magazine Tokyo Walker lists many winter events in the November issue.

Ski snowboard season seems to start in January, unless the stors come early.

You can still go to the imperial palace, it is open year round. I would also recommend taking a trip to Ginza and the Tokyo tower. There is also many shopping things available.
If you are looking for a general tour, the Gray Line offers many enclosed bus tours.
If you are looking for non-stop great sites, you picked the wrong city. Tokyo is like a gray monolith, very little to see for site seeing, but people seeing, its A+.

Go to Asakusa district, which is "good old Tokyo"still remaining. You'll find little artisan shops and restaurants on the street there.
