No. But then again, any director will only have a limited amount of time to squeeze in a long comic story arc into a 2 hour movie. It's not fair (in my opinion) to lambast the directors when they don't completely follow the story word for word. No studio would fund such a project anyway and there aren't enough comic fans to make such a movie profitable.

Major elements of movie storyline were taken from the current Astonishing X-Men graphic novels.
The Phoenix story arc suffered EXTREME editorial liberty to compress it into a 2 hr movie- there's no alien/extraterrestrial element to the Phoenix, instead the power was always dormant within Jean and was suppressed since childhood via mental blocks placed there by Professor X. This is way simplified from the actual Phoenix story arc, where the phoenix was a cosmic entity of nearly limitless power which had duplicated the body of Jean Grey (unknown to the X-men who assumed that Jean had become more powerful), and whose unstable mind made her a threat to all of existence, causing the Shi'ar Empire to get involved.
*** WARNING: SPOILERS ***
At the end, Magneto seems to be on the road to recovery.
If people stayed past the closing credits, they would have seen the ending clips which reveal that everyone seems to be alive (different endings aired in different countries, one showing Prof X communicating with Moira, another showing an Optic beam blasting from through the lake's surface, and another showing an empty hole in the ground where Jean was buried).

The third and final installment in the X-men series doesn't exactly follow the comic book storyline, but parts from the comic are brought to life such as the battle of Shadowcat and Juggernaut at Alcatrez and the battle of Storm and Calisto. The current X-men plotline is mainly focusing on Jean and Wolverine. Magneto is stabbed with the Cure by Beast. It's true he loses his powers, but there's a sequence right before the end credits that shows Magneto playing chess with no one. His side has metal chess pieces while the other side has wood chess pieces. He moves the piece with his powers. If you noticed what piece, it was the king! Proffessor X wasn't exactly killed. The Dark Phoenix just blasted his body into ashes. Proffesor Xaiver managed to survive, due to his powers. There's an alternate ending right after the end credits that shows a neat reference to what I'm talking about.

It is loosely based on the comic. They kind of condense a bunch of stories.
In the comic the Phoenix is a cosmic entity that inhabits a cloned body of Jean Grey. Magneto briefly loses his powers in the comics ( don't they all from time 2 time).
Prof. X comes back to life in the body of the comatose patient after the credits.

The Comic Version of the Phoenix Saga is a huge space Opera. It takes place on Earth as well as in the Shi'ar Galaxy. It also happens over a very long period of time (from 1977 to 1980 in actual {not comic book} time). Everyone above me makes good points so i woln't repeat them, just try to add to them.... The Phoenix is a cosmic entity that duplicates Jeans form (and mind) while cocooning her in the bottom of the Hudson river (i think that is where it is).... Over months and months the Phoenix, in the guise of Jean, becomes Dark Phoenix and after a fight with the Hellfire club she heads into deep space. There she consumes a sun, killing BILLIONS of lives.... Then the Shi'ar attempt to "bring her to Justice" and After a massive battle Jean's mind comes through and The Phoenix disintergrates herself.... It is some years later that the real Jean returns.
I know that is alot on the comics but i assume you saw the movie....

It did not.
In the actual story, only Phoenix dies at the end.
There are many current plot lines and many X-Men comic book titles to choose from.
Magneto still has powers in the books.
Professor X is alive and well (currently powerless).
If you can pick up the collected versions of the current Astonishing X-Men storyline, it's the best. They sell them in graphic novel format.

in the end phoenix is killed by wolverine
but cyclops and professor x doesnt die
and magneto and rouge are still mutants

No it does not follow the story. it totally skips the good pheonix saga. profeesor x does not die he transfers his soul into another body and magneto didnt lose his powers well not all of it
