HENADA airport is faster to everything in tokyo. Narita is 67 kms out of tokyo, so the trains take a long time to get to destinations and TAXIs are riduculas. But most Intl flights now go to Narita. A few airlines still go to Henada (Emerites and Air China) but HENADA is more of a domestic airport. Shop around.
Trains.
You do not have to show your passport. You buy your ticket from a machine (English avaliable on most machines) If you are stuck, just ask a staff member.
But the easy option out is the JAPAN RAIL PASS. It costs around 30 000 yen (300 Aussie dollars) and it gives you free admission for all Japan Rail trains including the Shinkansen (Bullet Train(You still must get a ticket but it is free of charge)).
To get one, ask your travel agent for a JAPAN RAIL PASS. When you get to Japan, you will get a stamp in your passport. To get a Japan Rail pass, you must have TEMPOARY VISITOR on your stamp. Nothing else will be accepted.

Haneda is closer to central Tokyo, but most international flights will depart and arrive at Narita. Haneda is mainly used for domestic travel. Haneda cannot handle the 777 and 747 jumbos. You will not be required to show your passport ot any ID while riding the trains, but there is an ID passport check when entering the airport. For Narita it is just after you get off the train and pass the ticket gates.
Narita to Tokyo station is about 1 hour by Narita Express. Narita to Shinjuku station is about 1.5 hours by Narita Express. Narita to Ueno station is also about and hour by Keisei Skyliner.
Haneda is the old International Airport.

Hanada is much closer, just on the eastern side of Tokyo. Narita is about 1 hour northwest but very easy to get to. I suggest the Skyliner, about 1800 yet and a nice ride. The last time I passed through Narita JR station, I was required to show my passport.

Haneda is closer to Tokyo station, maybe about 20 minutes by rail.You do need your passport to enter Narita even if you just seeing someone off, etc., but Haneda should be OK.

Haneda is much closer but as others mentioned it is
effectively a domestic airport.
Haneda can handle larger aircrafts such as B747 and B777 but
for historical and political reasons they only handle domestic
flights (except charter and flights going to/from Seoul).
Note that even domestics flights use B747 or B777.
