it originally came from the idea of someone drowning and the water is literally coming over their head and smothering them. thus when you are in over your head, you are handling things that are smothering you and you cannot handle it.

To "be in over your head" is to be in a situation you are not equipped to handle, You can do algebra 1 but find yourself competing with others who have taken algebra 2 .
