If you listen to the first part of the songs, its an answering machine message that his very nice sounding mother left. I think it means he's telling her to "hate him", for everything he's done to her because its what he deserves...

yes he is referring to his mother. if youve seen Blue October's video that they put together, it shows that he is regretting all the things that he said to his mother and he is happy that she is still there for him but giving her "permission" to "hate" him!
