I should think it's because the local people pronounce the word 'town' as 'toon.' Only a guess though!

In Geordie, a North Eastern dialect of English English, "Toon" refers to Newcastle ("Toon" coming from "toon", the dialectal version of "town"); the supporters of local football team Newcastle United are nicknamed the "Toon Army".

Already answered above....we Geordie's say we're going to 'toon' instead of Town.....so Newcastle United are called that as a result.....
