Besides the issues mentioned by Blackdog - the problem can be caused by lean jetting (did you rejet after installing the bore kit & exhaust?), or also an air leak.

If you didn't rejet, do so now, and hope you didn't cause any lasting damage.

If it's rejetted properly, then it's time to check for an air leak. You can use a can of wd-40 or a spray bottle with water and a little dish soap added.

Start the bike and let it warm to operating temp.

Beginning at the back of the carburetor (where it goes into the airbox) squirt the fluid on any joins - between the airbox and carb, then the carb and manifold, then the manifold and cylinder. Now around the cylinder/head, and cylinder/cases.

If the engine rpm drops or flutters, spray the same area again, and see if the same thing happens.

If you find a spot that consistently causes a change in how the engine runs every time you spray it, then you've got an air leak at that location.

overheating, not high enough octain fuel.timing to far advanced can all cause run on.
