As a boy before maturation your skin on the penis was the same color as the rest of your skin. When you hit puberty and matured one of the first things that happens is for the skin in the genital area to darken. Why? It is just human genetics. But the darkening of the skin is one of the first signs of puberty beginning.

This is caused from excessive masturbation. The continued rubbing of the skin with your hands causes the skin on the penis to become almost callused. Those that masturbate with moderation due not have that discoloration.
