You should ask the biggest t.v. audience in the world ever in history they were all watching at the time, in 1980. It was Sue Ellen's sister Kristin played by Mary Crosby (Bing Crosby's daughter!). Antough originaly they were going to have Sue Ellen posion him and so the cliff hanger wasn't spoiled by anybody each cast member was filmed shooting JR so not even they would know who had done it.

It was Kristin, Sue Ellen's sister, with whom JR was having an affair.
Kristin was played by actress Mary Cosby, who is the late Bing Crosby's daughter.

It wasn't Bobby, he was already dead.
Could have been any one of a number of people he conned and treated like crap: Cliff Barnes, Pamela Barnes, Gary (his other brother; Lucy's Dad), Dusty.
It should have been Sue Ellen (the poor suffering wife).
However I think it was her sister Kristin Shepard, played by Mary Crosby.
Loved the show, all the back stabbing.
