The problem? His wife is a complete mess! She acts hostile and freaks out over little things....so irrational! Anyway, grandpa turns a blind eye to it and I don't want my son to be traumatized by the she-witch. How do I explain this nicely to him?

I would take the easy way out and just tell him that your son would love to spend time with him, but that he'd be a lot more comfortable in his own home. Depending on the age of your son, you could use the excuse of carting toys etc. as a reason for grandpa to come to your house. You could also say that you'll prepare a meal for them and leave it in the frig, etc.

I wouldn't mention the she-witch ...if grandpa has ignored her issues for this long, then what's the point of bringing it up again now ?

Just explain to him that he can come over to you house because your son will be more comfortable. And then when he comes to your house you can use that time for yourself
