It depends on what you mean by 'best' and 'special effects'. Surely it depends on whether the film is well served by the FX, regardless of how good and believable they are. I think Amelie has great special FX but they are not the same as in a sci-fi movie like Alien vs Predator. Some FX require big computers, some can be simple and done at the time of shooting. If there are 2 films you want to hold up for comparison you might be able to reach a subjective and objective answer as to which are the better effects.

2001 A Space Odyssey. At the time the film was released the special effects were amazing. They look a bit dated now - but the film is over 30 years old!

Well Peter Jacksson's the Lord of the Rings, has the best special effects, but I can add that the Star Wars has also fantastic Sp. Eff. You can out there also Space Odyssey 2001 by Stanley Cubbrick.

I think that the original Star Wars films have the best ones since they were groundbreaking when they first came out and they also paved the way for modern special effects technology.

The explosion at the start of Swordfish is great although the rest of the film sucked, lets not forget Titanic, it might seem a bit pants now but on the big screen it did look like that boat was going down!

My Tops???Take your pick from the 3 Lord of the Ring Movies. Unbelievable stuff. Then again, you have to hold your hand up to Star Wars IV, V & VI. They were made at a time when things like that were never seen before. Good work George Lucas.
