How can I hover or level off with my jet to blast the ships? Can I get out & just go get them with my Rocket Launcher ?

Here's how to do it easily:
Do what Toreno says to get into the aircraft carrier. Steathily make your way up to the SAM Sites, and then onto the hydra jets. There should be one on your right, one on your left and one in a lift thingy straight ahead. Get to the other side on the room, and shoot the hydras on the left and right. Leave the one in the lift alone. Once the rest are gone, get into the remaining hydra and fly away. One hydra will still follow you, so do a loop-the-loop to get behind and blow him up. Get to the boats and push down on the right analog stick to hover. Using L1 as the aim, wait for the reticule to go red and press R1. Rinse and repeat.
