MIS - management information systems is a broader church it involves all points of data collection and analysis within a company.
E commerce is what it says on the tin dealing primarily with web and computer related commerce - Probably better if your going to work in this field.
Which is better would depend on your ultimate goal.

E- commerce will be , better
MIS is just to get informations/ Reports BAsed on Data. obv. data management is involve . but you will not be the Key person . u r just producing report to get conclusion ........
But E- commerce involves every kind of activities , related with your business from start till payment
