Well, this is a circular question, which makes it very interesting philosophically. See:
1. Girls have picked them every one.
(Where have all the young girls gone?)
2. Taken husbands every one.
(Where have all the young men gone?)
3. Gone for soldiers every one.
(Where have all the soldiers gone?)
4. Gone to graveyards every one.
(Where have all the graveyards gone?)
5. Covered with flowers every one.
So as you can see, this is all rather vague - I find the most interesting interpretation is that there's a sort of poetic time warp in which the girls, before marrying their future husbands, pick the flowers which will later grow on the husbands' graves. Either way, the words speak to the futility and frustration of war's sad cycle, as evidenced in the refrain "When will they ever learn?".
It is worth noting that the final refrain switches "they" to "we", as in "When we ever learn?". I think this is meant to change gears from what may be a lament for the idealistic thinking of youth, to a more general reprimand: when we all learn?
This reminds me of the popular war quote, "Old men send young men off to war..."

The flowers didn't go anywhere. If you look closely you will see the essence, the energy where there was once their physicality. It's like an energetic fragrance that lingers on but only the truly aware can participate in it. Peace!
