Because the Spaniards who conquered Latin America were mostly soldiers--at first--and many of them intermarried with native women. Although the Spanish slaughtered a large percentage, they were willing to interbreed with those left rather than force them into a marginal existence as was done in the north. They needed them as slaves and servants, and to do other menial work.

I'll combine parts of the other answers with my own opinion.

There were more concentrated amounts of natives (no offense) in central America due to farming, while in what is now the US they were more nomadic.

Also the US government also pretty much made hunting and killing the natives a sport, as demonstrated in the phrase "the only good Indian, is a dead Indian.

Also Mexicans, consist of alot of Mestizo peoples, who are of European, and Indigenous lineage.

According to wikipedia, mulattoes were accepted, and encouraged in Latin America by the Spaniards, so I would assume this carried over to Indigenous people as well.

In Mexico, South America, and North America Indians were the native people. One reason you do not see them as much here in the US is because they were most exterminated by the settlers. Also in Mexico if you noticed they are a mix of Spaniards and the natives there, now we call them Mexican.

the Spanish used many for slaves ,instead of killing them all ,as the North Americans did.
and the central American civilisations were far bigger then the nomadic North American ones,because they were more into concentrated agriculture,

the real reason also was that there was more gold in the central Americas and the elite foreign indian leaders (Anunaki descendents ,no doubt)needed large amounts of people to mine it for them,and so introduced Agriculture which supported large civilisations.
the largest was in the Amazon basin (the legendary site of El DorADO),but nothing remains of them except for pottery shards ,on thousands of mounds,that came from pots measuring over 2 metres in diameter,each pot big enough to cook for hundreds of people .

I don't agree, they don't have a high percentage. In fact, a large part of the Indian population was murdered and slaughtered by the Spaniards (seriously).
