Well here's how it is:
Universities typically look at only your grade 12 marks and use the average of your provincials in order to see if you've qualified acceptance. Grade 11 marks are not used in the basis of the calculation unless your average is dead close to somebody else's that is going for the same faculty you are. But other than that it shouldn't be used in the calculation of your acceptance. All grade 11 grades are for is to see if you've completed the required courses.
For example, I'm in the Engineering Faculty this year at the University of British Columbia. And all I needed was my Math 12, Chemistry 12, Physics 12, and English 12 provincial mark.
They take the average of those marks and use that as my ticket to get in! And then they check to make sure I've done the required grade 11 courses to see if I've done what I needed to get done. So check mark for me!
Some universities accept more grade 12 marks than others, but that's how it typically should be for most.
Many of my high school classmates have done this procedure and gotten into University of Toronto, Waterloo, McGill, University of Alberta, University of Victoria, University of North British Columbia, and Simon Fraser University. (We're all so seperated! *sheds tear*)

If you submit your classes/grades when you apply, that's probably all they look at. I know in the US, they didn't consider my second semester senior year - nearly flunked out cuz I was already accepted at university.
