Hotels are expensive in Japan. Ask for "Kapuselu-Hotel" or "Sauna" if you want to stay cheap.

No matter what the guide books say the cheapest place to start is the info desk at the train stations. The hotels call the info desks and give them a cheaper rate so they can fill up. We were in Japan for 18 months and always relied on this. You should be careful during holiday times but we never missed out. In Hiroshima and Kyoto this was extra good.

Try a travel agent or lonelyplanet.com There are some cheap hotels such as the Toyoku Hotel chain. I have a room for 6,000 yen next week in Sendai.
