The news below is a good indication of the relationship at least from the head of state level.
MANILA, Sept 21 Asia Pulse - The Philippines has joined the international community in calling for the rule of law and the immediate restoration of democracy in Thailand following Tuesdays military takeover of the Thai government.
"We join the international community in calling for the rule of law and the restoration of democracy in Thailand the soonest possible time," President Gloria Macapagal-Arroyo said in a statement released Thursday by the Office of the Press Secretary.

She said the Philippine government expressed its solidarity with the people of Thailand which, aside from being a neighbour and ally, is also a member of the Association of Southeast Asian Nations (ASEAN).

"As a neighbour, a long-time ally and fellow member of the ASEAN, we express our solidarity with the people of Thailand in their search for peace and unity," the President said.

I think in general there is no problem between the two countries.
They have similar problems regarding violence and bombings in certain part of the country which appear to be related to a few Muslims.
