Gosh, that's a tuffy. Let's see.
If you are using a holodeck program, that means you are a FICTIONAL CHARACTER, so your author can choose to ignore the problem, or go into annoying detail on exactly how the problem is taken care of.
Most authors who wish to b published would ignore the problem, so you should, too.

Quantum physicists tell us that every atom in the universe actually contains a holographic image of the entire universe. This means that pee itself---whether or not the actual urination occurs while using a holodeck---is, itself, holographic. So the question is either moot or my left earlobe is a papaya.
