In most versions of the Superman back story Johnathan dies. To my knowledge the first version where he didn't was the Syndicated 'Superboy' series in the late 80's and early 90's.
Lois and Clark also kept him alive, and he was kept alive in the revised back story in the comics during the same time frame, as in the "Death and Life of Superman" the Novel based on the Doomsday story arc. Jonathan is alive, but has a near death experience, where he meets Clark in the afterlife and tells him to come back and fight. As to his current fate in the comics i do not know, but he was also dead in "Superman Returns"
So it might have been an attempt to sync up the back story with the film franchise, as I'm sure at the airing of the 100th episode the fate of Smallville on CW was in debate.

I am not sure but Mr Kent had a heart attack in the comic books, I think, but I may have just made that up

Pa Kent died in the first superman movie, and also in most versions of the comics. i think he died in all the comics ages except for now, the modern age. so its not too inconsistent

Nope you didn't make it up. Mr. Kent does die of a heart attack in the comics and so had to die in the series as well. I miss him though...lol
