I just changed the oil, and checked the wear on my stepsons clutch plates, they all look good. However after reinstalation, I can manually get the bike to neutral when it's off, but not while running. I figure this has to be a clutch fine tuning thing. Any Suggestions?

Did you adjust the clutch cable after the install? Any bike can be finicky about cable 'play' tolerance. Aside from that, have you checked for the right number of plates facing in the same (right) direction? Uncertainty is a great teacher.
The prior advice about seeing a manual is 4-star. Manuals pay for themselves many times over: I always include a manual when selling a unit (3) I have fixed, & never have a kickback.
