I would definetly choose Amsterdam and Prague. Amsterdam is one of the cheapest destinations from US to fly to. Its also active and the best city in continental Europe to get along with English. Prague is the second most beautiful city in Europe, just after Sant Petersburg.
If you are conserned on budget why buy a package tour. Make your reservations on net I would definetly recommend Eurorailpass between the cities and maybe a stop underway Luxemgurg, Cologne, Reims or some other nice city also if you are a beer enthusiast Plzen the home of lager is on train trip to Prague.
Try priceline.com and make your bid to Amsterdam or just google budget flights to Amsterdam the same if you want to fly Amsterdam-Prague I found a price of 204 euro (250 $) on Swiss at http://www.supersaver.com/ for that trip. Also ebookers.com can be used but sometimes more expensive.
When in Prague if you want to save money dont eat or drink in Prague 1 (center) take metro 4-5 stops to any direction and make price 1/3 they still have quality restaurants most with english menu. Also living in a hotel few metro stops away is a good budget idea. Metro ticket for a week costs 10 bucks and can be bought from any station the shorter tickets naturally less.
On top of these sites the best site for hotels in Europe is maybe octopustravel.com also hotels.com can be used in Prague abaka.com is usually the best. If you stay a week in prague and travel with someone i would recommend private apartment hired from abaka. All these sites work fine and can be trusted also for prepayment. Have booked with them all.

gate1travel offers some of the cheapest packages that I've ever seen, and they go all over Europe and have student discounts.
However, I think you can always travel cheaper if you DON'T book a package tour. I just booked a new years trip to Norway for $475 into London and $80 into Oslo. Ryanair.com is having a great sale on European destinations from London, so you can see London and one of many other cities for super cheap.
Since airfare is so expensive, I suggest finding the cheapest airfare to wherever you're going, then going to that airliine's website and looking at the hotel deals they have there. All the major airlines have hotel partners and offer hotel+flight deals.

Why don't you check eurailpass.com, you can visit more than two cities, stop anywhere you want and cheaper than flying.
