It's probably a lime or calcium buildup. You might try a product called Lime Away. Be sure and read the instructions on the bottle to make sure that it can be used on glass. Also, I don't know what it will do to the flowers that you will put in the vase after that.

Sounds like a hard water stain. Try cleanser with a lime remover.
