Alchemy is better than science YOU CANT TRANCE-MUTE STUFF WITH SCIENCE.

I'm going to get a little philosophical here....

Alchemy uses the pain, suffering, and sacrifice of life from a scientific based world to affect transmutation. This means that in order to use alchemy one has to draw upon human suffering.
Since that is the case the "better" option is the one that produces less intentional suffering. That would be Science.

In the world of Fullmetal Alchemist, Alchemy IS a science. So, I think your question is actually redundant. The difference is that they aren't bound by physics so much as those of us on this side of "the gate."

Alchemy is better because it is like super enhanced science-Science just explains chemical/physical reactions and allows us to see what causes them-even then our abilities in a lab are limited. Alchemy actually lets you perform these reactions on any substance and perform the reaction that you specifically want to happen.

Alchemy is pseudo- or wannabe-science.

No one has yet found a way to transmute base metals into gold.
