What's in the brown envelope that Di Caprio gives to Damon's adultering psychologist girlfriend near the end of the film? He says it's very important, and she should only open it if he's in trouble, but we never get to find out what is in it?

Presumably it's evidence or an account of the truth (that Costigan, DiCaprio's character, was a cop working deep undercover, and Sullivan, Damon's character, is the mole for the mob). Remember that the CD, through which Madolyn (Vera Farmiga's character) discovered the truth, was NOT meant for Madolyn--Costigan sent it to Sullivan to reveal to him (Sullivan) that there was evidence against him. It only makes sense that what Costigan sent to Madolyn was his "insurance" to get Sullivan if something happened to him (Costigan)--it could even have included a copy of the same disk.

I would presume that this is how Dignam (Mark Wahlberg) learns the truth as well--either DiCaprio managed to locate him and send him the same evidence, or Madolyn tracked him down and gave him the contents of her envelope (perhaps the envelope instructed her to do so).

It was probley the same thing that was in the briefcase that belong to Marsellus Wallace (aka Ving Rhame's) character in Pulp Fiction. Seriously though, I would assume it was proof that Damon's character was the mole, the audio recordings, etc. So, was it Leo who got the girl pregnant?

I think that because of the film timing, they delete that part, maybe the DVD will have alternative endings...

Maybe was proof of him been a Cop, or proof that who was the bad cop (The Rat)

It was a small part of Billy Costigan's family history. The therapist's baby is not Colin's. The baby is Billy's. It is the only piece of identity that he has to pass on, i.e. birth certificate, ssn, parents history, etc. In two weeks, Billy was not sure if he'd be alive. He is gone. She now has a part of his past, to pass on to her child.
