If you only tap into the nucleus of the cell, i do not think mitochodrial DNA would also be transfered. But if you use something like a centrifuge to seperate them, then perhaps.

No. The cell membrane is ruptured to allow the collection of the DNA in the cytoplasm. The mitochondria are usually not disrupted and the so the mitochondrial DNA is not included.
