Interesting selections....
So let's get started!
Superman/Thor
Thor wins, not because he is tougher, stronger or faster... in most respects he is about even with Superman. But many of his powers are magic based and Superman is almost as vunerable to magis as "Average Joe Sixpack".
Batman/Captain America
Ah, a Classic tale of two counter parts. This one goes to Batman. He is simply the better tactition. He would be able to exploit Cap's weaknesses better then Cap could exploit his.
Wonder Woman/Hercules
I give this one to Wonder Woman, but just barely. This fight is close matched but I think Diana is more driven to win and that drive is what wins the match.
Flash/Quicksilver
Quicksilver's New ability to Travel into the future (See "post-House of M" Marvel) gives him an advantage. He could vibrate foward in time just before the fight and see the out come, then adjust acordingly.
Green Lantern/Iron Man
Green Lantern wins this one but Iron MAn gives him a good fight. In the end though Iron Man just isn't able to keep up with the raw power Hal can unleash.
Aquaman/She-Hulk
This one is weird... But She-Hulk wins. She is smart enough to know not to fight Aquaman in his own element. And on dry land his fish telepathy is kinda useless.
Martian Manhunter/Wonder Man
This fight goes to Martian Manhunter. I have a personal rule: Unless you pit two psychics against one another, go with the telepath!
Green Arrow/Hawkeye
This could be a wash... but I give it to Hawkeye. This just comes down to speed and luck since they are both pretty even on skill. And Clint edges out Ollie in the luck department.
Black Canary/Wasp
Canary wins. She's the better fighter and has the more powerful power. (But you'd better watch out... Jan could always get Hank Pym to help and he's real good at hittin' the ladies!)
Hawkman/Ms. Marvel
Ms. Marvel hands down. She's has Superman-esque level powers and abilities. She's head and shoulders above the very powerful and strong Hawkman.
Atom/Yellowjacket(Hank Pym)
Another squeeker, but ultimately Yellowjacket stands victorious. He is able to damage Ray Palmer's belt and forces him to stay atom sized.
Red Tornado/Photon
Like Lantern verses Iron Man, this is one sided. As powerful as Red Tornado is Photon has him beat. If Photon doesn't blast him to bits he shunts him through a trans-dimensional rift, taking Tornado out of the fight.
Firestorm/Quasar
Though Firestorm has more power, Quasar has more versitility. It is that adaptiveness, and the ability to control almost all types of energy that helps him win a grueling and costly battle.
Zatanna/Scarlet Witch
This fight is won and lost by speed. Zatanna can do practically ANYTHING... but must speak her desires aloud. Scarlet Witch needs only to focus her mind. Plus her reality and probability warpiong powers could make it even harder for Zatanna to speak. SO Wanda wins.
Captain Atom/Vision
I'll give it to Captain Atom. His powers are vast and there is no garantee that Vision's intangibility would render him immune to the Captains powers.
Blue Beetle/Black Panther
T'challa wins due to his superior strength and combat ability. Ted has little chance against a man who claims to be Captain America's equal (which would mean he's in the same leuage as Batman, which Blue Beetle is not)
Plastic Man/Triathalon
Plastic Man wins.... Simply because Traithalon doesn't have anything in his bag of tricks to subdue of defeat him.
Steel/Jack of Hearts
Even in his new "Living Steel" form Steel falls to Jack of Hearts. Jack's powers, including Superstrength probally equal to Steel's, INclude the ability to generate heat and concussive force. This gives Marvel another, if slim, victory.
So the tally is: Avengers 11 JLA 7
The main factors were the close battles like Hawkeye's, Jack of Heart's and Quasar's. (hope i didn't offend anyone but that is how it seems to me!)

Superman and Thor would be a great battle, And a long one it would end in a draw.
WonderWoman would kick Hercules butt, rope invis jet,armbands,strength of a goddess,agility, next
Flash vs Quick who? Flash wins
Green Lantern, maybe the old green lantern couldn't take the yellow Armour but this the is the new one right. Hal Jordan, fearless!
Aquaman wins over she hulk-C'mon he commands the sea/disadvantage if he fought in the desert
Martian man-hunter-he can transform to any image, great espionage skills when needed
Black canary, one of the only lost
Hawkman and Ms.Marvel bloody battle but the Hawk wins with STR
Red Torn/Photon-Photon wins
Firestorm wins-nuc man c'mon
Scarlet witch-she has experience
Captain Atom-military skills help
Blue Beetle-he is mysterious,has a universal power, plus young

but overall JLA, you forgot Booster Gold, he'll be back

Lets see who will win.
1.Superman vs Thor:Eventually,Thor will win because he possesed immortal body right?Superman had been dead twice!
2.Batman vs Captain America:Man this is tough.Both of them are quick witted and fast.I think the winner should be Batman because he will somehow find a formula to defeat Captain America.
3.Wonder Woman vs Hercules:Wonder Woman will defienately beat the hell out of Hercules.
4.Flash vs Quicksilver: I say that Flash will win because he exceeded the speed of light!
5.Green Lantern vs Ironman:Ironman will put up a good fight with Hal Jordan but will be defeated if he fought Kyle Rayner because Kyle Rayner doesn't have any weakness.
That's all folk,I've gotta break fast now.

The JLA would win from the matchups you have up, but if it were out of any of the Avengers in their whole existance, I think there would be a different outcome.
