he probably has no idea that it is offending you. When he makes these comments, I'm pretty sure he's not thinking that he's insulting a group that would include you. You should bring it up to him, but you should also consider how you're interpreting things. Personally, as a pagan, I see no problem with "He's a good guy, goes to church and all." That's not saying you have to go to church to be good, just that going to church is one mark of a good person. And the fact is he DOES believe Buddhists and Shinto believers are wrong. You need to respect his beliefs as well. BOTH of you have to agree to disagree. And while neither of you should be shoving it in the other's face, you also have to understand that sometimes the other person is going to talk about their beliefs, and sometimes you're going to disagree with it.

Tristan and Isolde is sorta like that, they come from countries that fight each other. Isolde is a princess and tristan is an orphan. Its a great movie.

The movie "Shadow Magic" is like that. It helps if you understand a little about Chinese or Asian culture. It is a delightful movie.
