Then how do I keep my visa? I am a US citizen. I have a visa to work in Japan. I am currently living in the US.

Don't worry, when they send you the new passport they enclose the old one.. It will have been stamped cancelled, but your visa is still valid...
Before you turn it in, make a photocopy of the pages to keep in the meantime.

You probably need to re-apply for your Japanese visa. The US passport office won't transfer your visa from the old one to the new one.

Check with the Japanese embassy or nearest consulate. I bet they can use the information on file and from your current passport & visa and prepare a new one without a lot of difficulty.

US embassy or passport bureau will return your old one.
For example, Japan give it back with VOID stamp.
But the VISA still works (be effective). Bring the old one together when you travel.
Anyway contact Japanese embassy or local consulate.
