It's actually a three penny difference. You get paid a "penny for your thoughts", but you have to pay "put your two cents in".

My guess is that it has something to do with the saying (you don't have two red cents to rub together). It also always costs you more to speak your mind truthfully then to get someone else to tell you what they think.
