A great musuem that isn't boring to see is the Edo Musuem in Ryogoku. It's located in a bizarre modern architectural display that may or may not suit your fancy. Inside however you have replicas of Nihonbashi bridge, full size replicas of old homes, models, and interactive stuff. It traces the history of Tokyo from the Edo period in 1600 to the 1960s.

Ueno Park has several musuems - art, science, and history worth a gander.

In Ikebukuro the Sunshine building has a small Oriental Museum, a planeterium, and even an aquarium with seals!

Akihabara has lots of stuff to offer the techo-geek and a Sega entertainment enter where you can play video games all day.

If you're into shopping you wander for hours or even days in the underground complex of Shinjuku station.

And of course there's always Kabiku at either the National Theater or Kabuki-za. They have matinee and evening shows.

You can visit anywhere, rainy season in Japan is not so bad compare to other countries..just avoid going out for picture taking if it is really bad, choose indoor activities like going to museums etc., . check weather forecast before going out, it does not rain most of the time in a day, use subways or buses when needed, parking is hard to find on rainy weekend..check out the places you are going to, cancellation happens sometimes.
Rainy season in Tokyo usually starts June 8 ends July 20 according to chart result during rainy season.Still warm, but not hot and humid anymore, the weather in October is very comfortable for traveling. In northern regions and higher elevations, trees are turning colors.

Don't let the rain stop you. Most of us Tokyo people just grab an umbrella and go where we plan to go despite the wet weather. You can try Roppongi Hills, Ikebukuro's Sunshine 60, but I cannot reall think of places that are mostly indoors.
