I suggest that you first take a ride of their cable car along Powell St. It goes to the Fishermans wharf. Take a lunch there. After lunch, take a stroll. There is a double decker tour of the city, to Alcatraz or even the Golden Gate Bridge. I suggest that you also go to Chinatown where you can buy some souvenirs. Try taking a round trip of the BART along the CONTRA Costa area which includes areas like Oakland, Concord, Pittsburgh, etc. Take the oppurtunity of going to Daly City too.

You don't mention the size or age of your group.
For instance, if you have kids, you won't want to go to Napa... but if you're a grownup (and like wines) you will. They have bicycle tours of Napa that are great.
In the city proper, be sure to go to the ferry building and Pier 39. Also, in Chinatown, there's a fortune cookie factory that will make you cookies with a customized fortune inside. The Starlite lounge for dancing. The zoo is fairly good, and make sure to get down to the beach. You'd be surprised how the city changes between Market Street and the beach. Muir Woods and Golden Gate Park are good if you like hiking. Do the 1-mile hike across the Golden Gate bridge, too. If you want a funky, tourist-y sight, go to the Haight. I like the Goodwill there. See if there are any ball games while you're in town. Drive up to the top of telegraph hill and just look out over the bay.
If you need a place to stay, and you don't have more than 2-3 people, check the link below. Linda is a fantastic hostess, the prices are reasonable, you're a half-block from MUNI, and there's great little restaurants and coffee houses and stuff all up and down Ocean Avenue, near the BnB.

Take the cable car to Fisherman's Wharf. It's a really wonderful ride, about $5 each way. When you get to Fisherman's Wharf, check out Ghirardelli Square - there are lots of little shops and restaurants. The go to see Alcatraz - the only company which is authorized to sell tickets it the Blue & Gold Fleet. I recommend buying tickets online at least 2 weeks in advance. While you're waiting for the ferry to Alcatraz, I would recommend having lunch anywhere along the waterfront, and also checking out the sea lion conservatory right by the ferry to Alcatraz.
In addition, check out the Cheesecake Factory at the top of Macy's in Union Square. There are lots of wonderful shopping to do around this area, so just have a wander around.

Exploratorium for one. Use to live in the Bay Area but when living there you didn't go to the City cause it was such a hassle. Definately do the ferry on the bay, you'll get great pics. Girardelli Square, Fisherman's Warf, and Pier 13 are all within walking distance of each other. Fun to visit but watch for the ever present transients and pan handlers. You'll have fun but it's pretty expensive there. If there's still Sun brunch at the Hilton(we used to do that) it's good too. And you can do a BART(under the bay and around the whole Bay Area) tour as well
