I have two operating systems on my PC (Dual boot: WinXP Pro and Win2000 Ser) on two different NTFS partitions on the hard drive, does the access rights set from an OS are applicable to the other one?

nope - they are controlled by a hidded 'SID' (Security Identifier) iff you set them in one OS and look in the other you will see something like "Unkown S-5-5225-1234567" in the permissions TAB.

Also don't forget that permissions are dumped when copying from one partition to another.
