I'm will be staying in santa clara arriving on saturday and want to go and spend the day in san francisco on sunday and I don't really want to hire a car.

Cheapest is Greyhound bus, Train is a little more expensive. The bigger issue is what you want to do in SF. Bus station is downtown, closer to Union Square. Train stops near PacBell park and the Wharves.
BTW BART doesn't come down to Santa Clara
