1. SFMOMA - brilliant architecture and a really fun collection.
2. Asian Art Museum - perhaps the most spectacular collection of Asian art in the United States, curated and displayed with real intelligence. And a very cool gift shop.
3. Palace of the Legion of Honor - Go just to see the natural beauty of the setting, out near Land's End overlooking the Bay, past the Golden Gate bridge. There is a reason why there are about three weddings a day on the grounds during the weekends. The collection leans heavily toward impressionists, and it is worth viewing just for the Rodins.
4. DeYoung - Marginal and very eclectic collection, but worth it for the controversial architecture and the lovely setting in GG Park.
5. The Exploratorium - be a big kid for a few hours, and enjoy another beautiful setting with spectacular views down on San Francisco's Marina. And be sure to walk all the way out to the jetty past the Yacht Clubs to see the Wave Organ, part of the Exploratorium. The Wave Organ is an acoustical sculpture that turns the tide changes into sound, but just the incredible view of the whole San Francisco Bay and city from the end of the jetty makes the walk worthwhile.
