There was much speculation, but the truth is that Quinten Tarantino never answered that question.
The most popular theory was that the briefcase contained Marcellus Wallace's soul. That's why he sported the bandaid on the back of his neck (seen in the scene where he is talking to Bruce Willis in the bar.)
The soul was extracted from his neck and that's why he sent his most trusted men to get it back. That is also why, when Samuel Jackson and Jon Travolta's characters messed up by shooting the guy in the car, Marcelus didn't hesitate to use the best to get them out of trouble. The "Wolf." They still had the briefcase with the soul in it and Marcelus would spare no expense to get it back.

The only indisputable observations about the stolen attaché case recovered by Jules and Vincent are that its latch lock combination is "666", the "Number of the Beast" as given in the Biblical Book of Revelation, and that the contents of the case either glow yellow or are highly reflective. For filming purposes, the briefcase contained an orange lightbulb with a battery. Despite Tarantino's explanation, many theories have been proposed for the contents of the briefcase. A popular explanation among fans is that it contained Marsellus' soul.

Another one.....They say Marsellus Wallace's soul is in the briefcase. Marsellus' first appearance in the movie shows a bandaid in the back of his head. According to some old biblical stories, that place is from where the devil took people's souls. And... let's remember the combination to open the briefcase... 666.... Quentin Tarantino has NEVER denied any of the rumors. Nor he has confirmed them. =)

Marcel's soul. In the film it mentions where on the body the physical soul is (at the back of the neck), and if you look at Marcel's neck he has a dressing on it. The films implies he has sold his soul to the devil.
