There are nonstop trains from Budapest to Bratislava which operates several times a day and needs 3-4 hrs.
A train from Bratislava to Prague will need 4-5hrs.
You can buy a ticket directly at the main station or ask a travelagency to issue a ticket.
The costs are round about EUR 60-70 in 2nd class, for reservations you have to pay extra.

Answer to the first question:
Possible it is to travel Budapest to Bratislava, and than to Prague, due there are direct trains from Budapest to Prague, which pass through Bratislava.So you can even buy a direct ticket to Prague, and make an interruptions in Bratislava.

of course its possible, but honestly I dont know where to book the tickets, try www.cd.cz (or in google search type: ceske drahy) which is national railway of the czech repubilc. my guess is about 80 usd a ticket Bratislava - Prague.

Go to www.eurail.com. go to Travel Information, then Travel by Train, then click Timetable Information. A little ways down the page is a link for oebb.at. Click that and your on your way. From there you can get timetables, Price comparisons. and even buy your ticket.
