It is best practice to connect the neg lead to any bare metal on the vehicle. Electrically, it makes no difference wheather you put the neg lead to the neg battery terminal or ground. However, if the final connection is made at the battery there is a risk of a spark being created and the battery exploding, rare but it does happen. It is not a pretty sight to see battery acid flying all over everything.
Safest way to hook up a charger:
1. Connect POS lead to battery
2. Connect NEG lead to bare metal (ground) away from battery.
For a jump start:
1. Connect POS lead of jumper cable to POS terminal of good battery
2. Connect other POS lead of jumper cable to POS on dead battery
3. Connect NEG lead of jumper cable to NEG terminal of good battery
4.Connect other NEG lead of jumper cable to bare metal (ground) away from battery

You put the black plug on the negative terminal of the battery.
You put the red plug on the positive terminal of the battery.
Edit: Wow, I did not realize that high performance engine builders cannot grasp simple electrical theory. The frame of the car is connected to the ground terminal on the battery. Go ahead, connect your charger cable to the freakin' tail pipe if it makes you feel better. It makes no difference. They are electrically the same.

Jibberjab is correct - to charge a car battery using a battery charger, connect the negative lead to a bare metal on ground
and the positive lead to the car battery positive lead. Leave it
to charge for several hours until the charger's indicator points
to fully charged (green section).

when using a charger, connect to the battery neg terminal. when using jumper cables, connect the neg cable from the good battery to the neg post, and the other neg cable to a good ground source on the vehicle with the bad battery- not to the neg post.

No. If you do all you're doing is just circulating the power, so its not staying in the battery. You need to hook up the negative cable to the car frame (unpainted area) or engine block and the positive to the positive on the battery.
