what do you do when you started and it says the internal battery has run dry the game can be played,however,clock-based events will no longer occur

that is the battery for your gba, but isn't the battery for ruby.

there are no time sequence events that will work though, like how on gold, it would know that even though you turned the game off in early morning, when you turn it on it will be night.

this shouldn't affect your ruby game, but getting the battery -or the system- replaced might be a good idea

I have a GameBoy Advance SP and Pokemon Ruby Version, and that has never happened to me. Have you recharged the battery with the included AC Adapter? Besides, I thought the entire Game Boy shuts down whenever the battery runs dry.
