Greens at Fort Mason on a clear night. Get a window table and watch the sun set behind the Golden Gate bridge.
Or, if you MUST eat meat (Greens is vegetarian, run by the same order of Buddhist monks that operates the Green Gulch retreat and produce garden) go to Jardiniere. It's lovely, quiet, elegant but not stuffy, and celebrity chef Traci Des Jardins produces her very best magic here. Just avoid San Francisco Opera/Symphony nights and you will get a better table.

Carnelian Room on top of the Bank of America building in central SF. The views are spectacular, the noise level is low, the service is great, and the food is excellent. However, it comes at a price...but, hey, she or he is worth it. [See source.]
Stay away from the restaurants on Fisherman's Wharf and Pier 39; they are not romantic, quiet, etc., and the food is typically OK, but not great.

Julius' Castle is romantic for its setting, for its architecture, for its views, for intimacy of its interior and for its menu. There are places that are superior in any one those factors, but I can't think of a place that put as many romantic elements together.
It isn't easy to get to, but that is another factor that sets it apart. If you have time and like walking, getting there on foot makes a pleasant stroll.

Again - it depends on your style. The restaurant at the top of Nordstrom's on Market can be quite nice. Semi-casual, very good food and not too expensive. You can get a pretty good view of the city. I forgot the name of the restuarant(very sorry).

the foreign cinema. it has such a nice atmosphere--they play foreign films on a large screen in an outside courtyard while you eat. it's pricey, and there's always a chance it could be crowded, but it will definitely be a romantic, fun experience.
