Actually the cookies are baked as flat round cookies, then before they cool when they are still soft, the fortune is placed inside and they are folded into their familiar shape. And as they cool they harden.
Not really a big secret nor is it that hard to do.

there are people that write the fortunes and before they close up the cookie they have a machine that put the fortune in there and the machine closes it up.

I think they leave a gap just big enough to slip the paper inside after it's cooked. Take a look next time you have one! :)
