mostly genetics, and genetic mutation, but it could also be ingestion of a harmful substance (by accident) during pregnancy. an example of this would be living in or drinking chemically polluted water

Drugs and drinking are not the only things that cause birth defects. Genetic abnormalities and disease can cause them as well.

It could be genetic, like Down's Syndrome in humans is an extra 13th chromosome, or exposure to pesticides or other chemicals like autism is exposure to mercury, or it could be a vitamin or mineral deficiency like spina bifida is a shortage of folic acid. It could also be a paracite like the frogs that are born with extra legs due to a nematode that live in the pond water.

It could be unclean drinking water, such as frogs who are show more abnormalities in unclean water. People who smoke around their pets put their pets at risk for defects. Also genitic mutations sometimes happen for no reason at all.
